A journalist from the news agency saw three soldiers pushing the bodies that fell out of sight.
The Israeli military (IDF) states that the incident is being investigated.
"This is a serious incident that does not conform to IDF's values and expectations of IDF soldiers," the military says in a statement.
According to international law, soldiers must ensure that dead bodies are treated with dignity, even those of combatants.
According to the IDF, four militants were killed in the raids.
